I am just starting out and am very weary of doing this on my main account as I've invested way too much time into it and still use it on a daily basis to raid, pvp etc. My question is, would it be safer to get a second account and use it on there and not bot at all on my main account? If yes does it matter if the account is attached to my battle.net account? Thanks!

There is no safe way to bot. If you bot on your main, you can get banned. So always remember rule #1 Don't bot what you can't afford to lose! I have a main account that i don't bot on. I bot on 3 farming accounts and transfer gold to my main. But i know that i may still lose my main account just for filtering gold to it. I'm ok with it, just figure i would just start over.
You sound very much like me. I did bot my main account a couple years ago and lost it (not with HB but you get the drift). I now have a new main, even stronger than the first and I never ever bot it. Get yourself a second account and bot on that one. The cost is minimal afterall. I would suggest using a second battlenet account so that there is no link to your main account. However, make sure you register the new account using the same last name as your main account. This is so you can do the paid transfer feature if evey you want to move some of your nice botted 85s over to your main account. I have done this many times, it is a great feature. Costs a bit but much safer than botting your main in my opinion. Also remember to try to use guild banks to transfer mats and gold between your botted account and your main. This is also for safety. As Wardog said, there is still a chance of something happening if you move too much gold to your main from your botted account. Selling gold appears to draw the attention of the WOW gods far more than just simple use of gold for your own toons/guild, etc. I prefer to keep the bulk of my excess gold in various guild banks where my my toons are the GM. I use gold as needed but I do not keep hundreds of thousands of gold on my toons themselves. that is what banks are for after all. Just my two cents...
