Chances are it'll mess with one particular quest. Like petleash messes up the baby raptor quest line in STV.
It's because Bartender has the ability to change how the bars react to different events like vehicles or phased events like in Spires of Arak. If HB doesn't find the correct functionality in the correct location, it will stop working and keep throwing out errors.

its not really specifically Bartender, HB dislikes many action bar addons. for the reason stated above. Bartender just happens to be the popular one that is referenced in the warning. still agreeing with the replies, just adding a little more info.
Your link is outdated. I've Razer Synapse since 5 month and got any problem with WoW + HonorBuddy. Same for Bartender, never see any problem with RealUI Compilation after 2 years botting 15h/d. The only problem what I often (always) met is that MANY questing profiles are coded with feet, such as penguins.
The link is not outdated. We still regularly encounter people in the Support forum that have problems caused by the Razer Synapse driver and various WoWclient addons (including Bartender). "Works for me" (WFM) does not mean "it works". You just have yet to aggravate the problem. cheers, chinajade

Try running a second instance of WoW with Synapse running. Crashes my second instance every time. As for the OP, I run an addon free version of WoW when botting for several reasons; 1. No conflicts 2. Faster loads, and less lag (especially when running up to 5 Bots on 1 machine) 3. Did a mention No conflicts?
i dont think it interferes with combat routines as much as it breaks questing. many questing profiles in the game are coded to complete complex actions required by all the various quests. sometimes this include extra action buttons, or sometimes its an issue of the game placing actions on button 1 of the action bars. HB detects bartender and informs you 'trouble incoming' its not a warning like 'push this red button and a random person in Mexico dies' its more of a warning saying 'if hb needs to push the red button, it may have trouble finding it if you change the position of your bars' bartender4 is just a popular action bar addon so in the warning it represents the whole class of action bar addons. it would be crazy to expect hb to list all the available addons. i cant speak for all of the razor products, but i know the Naga Hex can run with no setup/software whatsoever. even the side buttons are hard coded with a switch on the bottom swapping from 1-6 to num1-6.

the hex is fucking amazing. its a MOBA style mouse so its designed with only 6 buttons, and they are true mechanical buttons instead of the membrane buttons available on the 12 button mouse. i play a lot. i mean i play a lot. 7 days a week, 18 hours a day, sometimes more when i get into that 2hr sleep twice a day mode. since its designed as a mobo style mouse, the developers took into consideration that moba players rely on those 6 buttons to be usable, even more so than the left and right mouse clicks. its designed to be hardcoded to 1-6 with a switch on the bottom for numpad 1-6. this means i can swap from one moba to another and be gtg. but its not moba specific, the hardcoded buttons dont rely on macro software, however, they work well with synapse. if you are familiar with SWTOR, when it was released there was a minimal ui with no support for macros. i used the synapse software to program the six side buttons to work with mouseover macros. fucking amazing for healing in the game. you can image adding healbot/clique functionality to a game with no addon support. inb4 you say 'thats how it was done in wow in vanilla' i didnt play in vanilla and have always had the luxury of addons. coming from a gamer, who plays more than one should, i should warn you, it took me 2 years to wear out the side switches. 250million clicks, not sure , but its well worth the money. the only mouse in existance which i personally have used and feel is better is the logitech g700s which i currently use. 4 side buttons, three trigger buttons, two speed mouse wheel and the most amazing thing. its corded/cordless. 1ms response time corded or cordless. and if you are familiar with cordless mice, thats pretty fucking good. i actually get better response time cordless, not sure the details of why exactly, but its nice. i bought mine last year with gold sales. otherwise they run 80-110 bucks. edit-- dont bother buying a used naga hex, the first gen had cursor drift issues and had to be fixed with a mechanical fix or simple gen2 replacement.
Per the OP, things may work ok for a while but I found that, for example, using ElvUI the questing bot would eventually flounder around doing nothing. Your best bet is to simply disable what it tells you to so that it doesn't go off the rails five minutes after you leave it unattended.
