add an exception in your firewall about Hb and give it a try

Also, there seems to be an odd behavior with the bot. I tab over sometimes and see it bouncing on and off the ground on the its flying mount. When I try to manually get it off the ground it just forces down. No clue if that's what helping cause the issue.

Honorbuddy just keeps disconnecting. Say's session is invalid. Could it be that my game settings are wrong in some way? I'm in DX9/Enabled V sync/Windowed Full Screen (although i've done both windowed full screen/windowed and its happened both times)

I would power cycle your modem and router while in windows. Then after you regain internet connection, re-verify that HB is an exception in Windows Firewall.
